I have been on the pill for about 5 years now. I have always been on time; never late, never early. I have been having unprotected sex with my boyfriend for a while now, and mistakenly missed two pills. I've missed pills in the past, but I have never experienced any problems. However, for the past few weeks I've been overly tired, my breasts have been sore, I've been urinating constantly, I've been hungry when I feel that I shouldn't, and I've been vomiting on more than one occasion. Also, my gums have been bleeding, which in itself is unusual because I brush several times again and appear to have very healthy teeth. A few days ago I started getting cramps and I began my period roughly a week earlier than anticipated. The discharge was not normal... it was dark and goopy, almost brown. I was worried because this is very unusual for my body. I know that some women still get their periods if they become pregnant, which usually goes unnoticed. I was wondering if this problem was just related to my missed pills... or if it was possible that I had an early miscarriage?

A miscarriage (spontaneous abortion) is the loss of a fetus from natural causes before the 20th week of pregnancy.
Before a miscarriage, a woman usually has spotting or more obvious bleeding and a discharge from the [censored]. the uterus contracts, causing cramps.If the miscarriage continues, the bleeding,discharge and cramps become more severe.Eventually, part or all of the contents of the uterus may be expelled.
In the early stages of a miscarriage, ultrasound scans can determine whether the fetus is still alive. these scans and other test may be used after a miscarriage to determine whether all the contents of the uterus have been expelled.Maybe you should see your GYN.

I would DEFINETLY go see your doctor.

I don't want to frighten you but when a person has a miscarriage, sometimes the body does not expel all it should, what is left behind must be removed or you could have an infection that could cause permanent problems for you down the road.

I would write out a timeline and talk to your doctor, just like you laid out things on here, tell him about the missed pills, the frequency of sex, the symptoms and then the period you had.

It never hurts to be too careful.
