I love working on mysteries! Yes, it's definitely hard to work in the details and clues but sometimes I go back and insert them after I figure out where I'm going with the story. Subtle clues are best!
I read a lovely quote by Sue Grafton recently, that the mystery genre is the only one where the reader and writer are pitted against each other. But this means the writer must respect their reader and must work to earn the reader's respect in return.
